If he is indoctrinated, then he gets demoted from part of a Big Bad Ensemble with Harbinger and the Catalyst to being a Dragon with an Agenda or worse, the Evil Genius to the Catalyst's Big Bad and The Dragon to Harbinger. This causes some debate over how responsible he is for his own actions if he wasn't indoctrinated (or at least not enough that it could be called More Than Mind Control), then he did a running leap over the Moral Event Horizon a long time ago. The novels suggest he's been subtly indoctrinated for the last twenty years, where as he didn't get fully enhanced to Saren-levels until fairly late in the game. Most of it comes down to when he was indoctrinated.

Without spoiling the actual details of the Mod's ending, MEHEM takes players on a slightly different course of events once you start moving towards the giant pillar of light near the end. Sadly, for PS3 and X360 players of the game, this mod is not available (it only works for the PC version of the game). This is among the most popular fan-made mods of the game and one that even the admins of the forum boards seem happy about it. So he went on to create the MEHEM, also known as the Mass Effect Happy Ending Mod. He wanted more, and he knew that there were other players who felt the same way. MrFob, a member of the Bioware forums is one such player. But for other Mass Effect players, they wanted more. If you are among those who liked the existing three options for the ending, then good for you (The Extended Cut DLC was often more than enough for many players). But one thing is certain: not all fans are happy with it (some fans are, some aren't). Mass Effect 3's ending is nothing short of controversial and debated.
